How to organize school stuff/supplies for Junior year?

I had the same problem you did. My solution was to have a folder for each cl and put the folders in a binder by using the holes in the folders, that way, the papers don't fall out of your binder and you won't have to worry about forgetting a folder if all of them are in the same binder.
